Server settings changed maybe? I haven't noticed any difference.

Multiple factors weigh in when harvesting/farming is concerned. Weather, quality of seeds, soil type (soil vs fertile soil) and soil quality. After doing a number if tests on a private (locked) server using GM commands to bring in different quality soils and manipulate the weather I feel I can safely say that higher quality seeds + good(sunny) weather, + fertile soil of good quality (over 60) is your best bet in getting higher yields.

Now due to the fact that rabbits and chickens produce crappy amounts of dung, pun intended, the best method I have found thus far is to remove the top soil after a harvest and replace with high quality fertile soil from surrounding areas.

Hopefully this helps.
