For instance, an option that would prevent members of the lowest rank from opening a certain doorway or gate. This way, a king could manage the recourses of his mines, or limit the accessibility of certain rooms (ie. a war room or a guild bank) to those he trusts the most, or to guild members that have proven themselves.

+1 to this. Guild permissions and custom ranks are very important for security and internal organization of guild and add role play.
Others typical permission is recruit people, diplomatical options, set personal claims in your territory, create tunnels and mines, cut trees, permission for enter in a determinated wharehouse, build permission, etc.
Other very very important option is check the last connection of a guild member... this is very very important.
